Is it possible to control the NDLR chord changes by using the Morningstar MC6 midi foot controller?
I was thinking, can set overall song key, then whilst playing guitar, can use foot controller to change between 6 different chords on synths connected to NDLR.

Yeah, it looks like that should work, take a look in the back of the manual for the midi CC which controls the chord degree and you should be able to use the editor to assign a different value to that CC for each foot switch.
